Instead of intoxicating the crew and trying to pilot/land the ship; instead you could try knock out the people that would run the neck bombs and sonic emitters; thereby deactivating them and allowing everyone to reap havoc on this ship, causing the ships engines to be damaged. There are a lot of ways to go about things. I myself have a few ideas for why/how my droid is on the ship and a few more ideas for how he'll try and get off said ship.
The thing we should probably keep in mind is that all we really need to do as far as plot/story goes is to get the major ideas squared away. We're on the illegal prison ship "Purgatory" for various (crew, employees, prisoners/kidnapped). Things go down and we end up on the planet that's also owned by the antagonist. We find out we're still participating in the "event", etc.
Everything else starts to get into the territory of over-thinking things(I'm guilty of doing this a lot myself
) and isn't something we really need to do. All of that stuff should be thought of and and progress naturally through Role-Playing with everyone IC'ly.
I for one have been in a few Pathfinder campaigns where the story progressed in the direction the DM had intended, but we did it in a way that had everyone laughing at the ridiculous way we ended up doing it.

And I don't think we're making a minor faction but more of a group/mercenary company type thing. One that probably allows everyone to IC'ly go off and do other things, but regroups as we track down information/bases/installations for the antagonists group (start new story threads).
This actually works very well with the kathol outback, since it's designed around its members being a group of individuals that have similar beliefs that get together firefly/resistance style to topple corrupt business/governments, etc. Then after their done they keep in touch and go their separate ways until the next call goes out for assistance.
