I'm fairly sure the Spirit of Druckenwell uses planetary-scale defensive shielding on an object only 6km long/wide. Which means the shields would be much more capable of stopping a concentrated attack like that than a typical planet's defenses.

Also, nobody said the Omega had had the time to charge up to full capacity. That may have only been 10%.
